5.4 UPDATE BUG:
In 5.4 the unreal LODs system seems to create issues with the merging. If you have a merged wth multiple materials to avoid it being corrupted you have to simply remode and readd the last material as detailed described in the following steps:
Open the newly merged skeletal mesh
Hit Ctrl + C to copy the LAST material in the Material Slots array
Delete the last material in the Slots Array
Click (+) to add a new Slot in the Material Slots Array
Paste the copied material in the newly created slot
